I've noticed a few profiles will list an ability twice, and the second time its in the list it will have all the ignore ae settings. Why would you list it and if you wanted it to go off not just set the ignore features the first time around? Does this override the check boxes on the settings page?

On the setting page in the lower right hand area there is an option for AE Smart Nukes and Encounter Smart Nukes. Obviously these will dictate whether you will use the encounter or AE spells. The override for this is to tag abilities with the IE or IAE option in the CA Tab. Those abilities without the IE/IAE option flagged will only be cast if there is an encounter (2 or more mobs linked) or AE (2 or more mobs linked/unlinked).
Based off of that. Some spells do great damage against an multiple targets but not so much against a single target but you still want it cast. So you add an additional entry lower down in the cast order with the IE/IAE option flagged. It comes down to dps efficiency and people wanting to get the most out of there character no matter the circumstance.
