I see new EXE here http://isxeq2.twonk.net/binaries/autoupdated/ dated today 3/30/2010. Does that mean downtime is over and we can use that new exe from the download page?

You aren't suppose to be using twonk unless you miss a patch day and they've since patched again. Eg because they just patched today you should use the Sony patcher to update your installation, then just type extension isxeq2 occasionally. When the update is ready for ISXEQ2 to function with the new client version it'll automatically patch ISXEQ2.I see new EXE here http://isxeq2.twonk.net/binaries/autoupdated/ dated today 3/30/2010.
