Is he getting low on mana? There is a manathreashhold on the "Setup" tab that he won't use combat arts when under it.
Other than that, there is no difference between the start, middle, or end of a fight. I've done 60 minute fights (sadly yes, 60 minute fights) and not had an issue.
You can also try using the debug tab to see if you can get more information.

after some long fights i noticed that my illy will start out just fine but once he gets knocked back and or silenced/stunned he wont start his routine again. i put a higher number in for the spell range and set the power limit to 1% so i covered that part and no help ><

As of right now, it seems to only be you having this issue, so I can't determine any kind of issue by myself without more information.

I run 2 mages and have never, ever had this issue... It comes down to 2 things...Actually, I have noticed other mages will do what you describe. I have had major issues with a necro slacking after something like a knockback.
1) Profile issue - you have a spell where it shouldn't be, or a setting preventing it (like mana% set too high etc).
2) Code issue - If I can't reproduce it, or have enough data (debug) information, I can't fix it.
In both cases, using the debug tab will net you the best results. It should provide all the information needed to fix issue 1, and hopefully enough information to lead me in a direction for issue 2.
But I really can't just read through 20000 lines of code "hoping" to stumble upon a random issue 2 of you have every once in a while.

Nah, he just stands there even if he is right next to the mob. Doesn't happen often, but it does happen. Almost after being loaded for a while bugs it out. I will try debug next time it happens. I didn't see it until after last week's patch that I recall, and it didn't happen yesterday so I have only seen it 2 or 3 times. It hasn't annoyed me enough to even say anything but when I saw the post, I went ahead and replied since I had seen it.

This is something I've noticed while running around doing quests with both a caster or melee class. In either case I have seen my bots appear to just stop and stand there next to mobs doing nothing. In my case the reason has been the simpleharvest script running in the background and a node was nearby but not close enough to be targetted. They would also not automatically target the aggroed mob because of this happening.
I was going to try and work on a little script or try to change the harvesting one so that if aggro was there it would go idle then restore when it was done. Not sure if it'll help anyone out there but this is what I've seen happening. If I can get it working well enough I'll be glad to share it out if it's ok.

ok, did the debug a few times and my illy keeps getting hung up on power heals. when someone in the groups power doesnt go up over the percentage after the power heal he just keeps trying to cast the power heal on that person even tho the spell gem is greyed out. then even after that characters power is up over what it's set to be the illy just stops doing his ca routine other than keeping prismatic up...

uhh... Can you be a little more specific..? Such as what spell (I assume mana flow...). Also, give me the exact copy/paste of what is in the console (can remove toon names).
That'd be a good start.. however I suspect you have an odd spell in the wrong spot..

if it helps until i get the copy/paste- in the console it says something like; obtaining from power heals tab mana flow to be cast on so and so. and it repeatidly says that while the spell gem is greyed out. until so and so's power goes above my set percentage of 70. then it only continues to cast prismatic.
